Course Outline
Description:
This session provides an introduction to the study of Protein-Protein Interaction (PPI) networks, their importance and the techniques that are used to build and analyze them. We will focus on PPI repositories that can be used to access and analyze PPI data and we will give a detailed description and hands-on walk-through of IntAct, the PPI database hosted at the European Institute of Bioinformatics (EBI), one of the most important reference databases in the field. Data standarization initiatives encouraged by the IMEx consortium will also be introduced and you will learn how to access the universal access PSICQUIC tool from their web interface, PSICQUICView. To finish the first part of the course, we will give a general introduction about different strategies used in network analysis.
In the second part of the session, we will give an overview of the capabilities of one of the most popular network analysis and representation software tools, Cytoscape. We will learn how to build a PPI network using Cytoscape and its PSICQUIC plugin. We will use the basic network representation features of Cytoscape to highlight quantitative proteomics information and use the BiNGO plugin to perform GO enrichment analysis and extract functional information for our network.

The Department of Genetics has wheelchair access to the main entrance. G12-13 is on the ground floor where there are toilets suitable for wheelchair users. It is possible to use most of our workstations in a wheelchair, but if you would like to reserve a workstation (at the back of the class) which has more room for easy manoevour, or you have any other queries or particular requirements, please ask.
